Due to the way that the RE7 database is structured, The Mergician's deduplication functionality is limited and is not overly efficient in finding duplicates. Consequently for complex or large database, you may get timeouts meaning that it has taken too long.
You may need to tweak your criteria sets to simplify them, use an alternative method, or, as a last resort inprove/beef up your database server.
